The original sovereignty protocol, biomeOS manifesto, and theological foundation — where the ecosystem's values were first named.
What These Are
These are the origin documents — written before the first primal compiled, before the first spring ran a check, before NUCLEUS existed. They record the intent, the values, and the naming decisions that everything afterward built upon.
They are published as fossil lineage: intellectual evolution made visible, showing what stayed constant and what adapted.
The Sovereignty Protocol (June 2025)
The first full architectural whitepaper. It named eight composable primitives and framed the problem as autonomy scarcity rather than compute scarcity:
The modern internet has produced digital serfdom. ecoPrimals is an open, sovereign stack that returns ownership to individuals and enables SOVEREIGN SCIENCE — verifiable, incorruptible records of reality rather than mediated interpretation.
The Original Eight Primitives

Six of these eight remain as primals today. gAIa became Squirrel (AI coordination) and the sporeGarden product surface. The naming evolved; the roles persisted.
Key Architectural Decisions
Decisions made in gen2 that remain unchanged:
- AGPL-3.0 as trust protocol — not a license choice but a sovereignty guarantee
- Sovereign by default, federated by design — every node is independent first
- Philosophy of forgetting — rhizoCrypt is ephemeral; loamSpine is permanent
- No compile-time coupling — JSON-RPC between all components
- The human is the architect, the AI is the artisan — K-NOME before K-NOME had a name
The biomeOS Manifesto (July 2025)
The composition layer: how sovereign primitives become community-specific ecosystems.
If ecoPrimals is the universal grammar of digital sovereignty, biomeOS is the language spoken in each niche.
The manifesto introduced:
biome.yaml— declarative ecosystem definition (precursor to deploy graphs)- ToadStool as universal runtime — fetch, validate, sandbox, manage
- Federation as trust network — AGPL-first, explicit peer allowlists
- Lifecycle: conception -> incubation -> federation -> adaptation
- “A million different operating systems” — not one monolith
This document captured the composition layer before gen5 operationalized it as biomeOS orchestrating graphs and spore emission.
The Theological Foundation (January 2025)
The earliest dated gen2 document — values before architecture:
Digital and institutional “kingdoms” are systems of mediation that stand between humans and truth. ecoPrimals theologically rejects becoming a kingdom and instead builds tools for direct access to reality.
Core Arguments
- Kingdoms as mediation — cloud, academia, platforms, proprietary software stand between humans and the truth they produce
- Sacred direct access — mathematical, biological, and cryptographic truth is independent of institutional endorsement
- The temptation — the billion-dollar temptation to become a kingdom yourself; build tools that make themselves unnecessary
- AGPL as covenant — not a license but a promise against enclosure
- Appeal to reality over authority — “does it work? can it be verified?”
- Orthogonal construction — build alternatives that make kingdoms irrelevant, rather than attacking them

The values did not change. The architecture evolved under them. The gen2 documents are the foundation; everything built on them is evidence that the foundation held.
These documents are not historical curiosities. They are the first layer of sediment — the values that every subsequent wave deposits upon. Read them to understand not what was built, but why it was built. The “why” has not changed.
